The Purple Emperor questline mostly about scanning. Make sure you have planet scanner equipped on your main ship.
The first mission misleading tough: it speaks about scanning The Anomaly in Purple Heart to obtain Strange Radiation, but actually what you need to do is to scoop (key C) the purple Strange Radiation clouds.
