The missions can be activated by the Nexus Phozon, in (obviously) the Nexus. The first mission give you a Nexus Fighter Bay and one Nexus Drone Fighter. After completing that, every mission after will simple give you more fighters.
I am also sure that the fighters use ethereal prototypes.
